There is one major consideration, especially if your 
pri and sec are close to each other, and that is the
required insulation strength between the two coils.

If the coils are wound in phase, then the differential
voltage between the high side of each will be much
less, greatly reducing the possibility of flashover
from the sec to the primary.

This is purely a practical consideration, but a very
important one nonetheless, especially when operating
at higher coupling values.
