I think it is neat that you are trying this.  Best of luck!!   One thing 
you may wish to do is try measuring the capacitance without the acrylic 
coating first.  It seems to me that if a capacitor has two dielectrics 
between the plates it changes the dielectric constant and may result in a 
major loss in that constant compared to water.  I'm sitting here at work, 
so I am not able to consult my physics book, so I could be mistaken...but 
it makes a bit of sense to have a baseline measurement anyway.   I also 
wonder if you could try it out without the coating (as long as you don't 
apply too high voltage to it) since you are going to have a flowing water 
system.   It may be that you don't build up enough ions to worry about 
shorting the cap.
