surprised to see a reading of only 2kV, even with no load.

The level shifter circuit used in microwaves and VTTCs has a pulsating DC output. It's 2kV average, 4kV peak, and your meter reads average.

The level shifter's output dips to zero voltage 60 times a second, and the staccato controller needs those zero periods to let its SCR turn off. Your second circuit gives smoothed DC, so the SCR never gets a chance to turn off.

If you stick with the level shifter, it will give longer sparks than a DC supply for the same plate dissipation.
