Hi Matthew,
I'll just jump to the end to tell you what I've done. In the past my 
secondary's ground was arcing to the plywood base that it passed through, so 
I soldered a piece of high voltage wire (gto wire, I think it's called) to 
the end of it, and then secured it to the bottom of the windings with 
silicone caulk. No more arcin' in the wrong place. I'll leave the rest of it 
to those with more experience, however, IMHO, I'd get a meter to double 
check the capacitance of your cup-caps, you might need a bigger topload, and 
you might be better off re-doing your primary with some 1/4" cu tubing. Good
