Brian,

This is the filament wire for the magnetron. It supplied about 5 volts at a couple of amps to heat the magnetron filament.

You can ignore it for TC purposes. I suppose you could remove it, but you may damage the secondary in the process, so it's not worth fooling with it.

I see that the output for the secondary is there but just unused.

What's the deal with this third wire?  Can I, or should I, take that out if using the MOTs for a tesla coil?

Or how would it help me if i left it in there and hooked up to it?
