Caleb,

Swapping the placement of the RSG and the MMC will have no affect on the output. The main reason that placing the spark gap in parallel with the primary coil (and transformer) and the capacitor in series, as opposed to vise versa, is this is supposed to help shunt any nasty RF transients, produced by the capacitor discharges, from finding their way back into the transformer's high voltage windings.
