How close does a good simulation program like FANTC
allow you to get?  Would it be possible to do the
"prototype" via simulation rather than winding a
primary twice?

YES. I never do scrap wire testing before building my primaries. I do all my simulations using JAVATC (that I believe incorporates FANTC) and the predicted number of turns to get tuned is almost always within one turn of what I need (seems more accurate with larger toploads that I believe is because streamer loading is less significant).
