Chris,

The low end of the secondary is one of the pins around the bottom.  The 
primary windings have very low resistance compared with the secondary, 
so it would be difficult to determine which of the pins is the most 
direct connection to the secondary. 

You may be able to figure out which is the end of the secondary by 
simple inspection, as long as the winding are not potted. 

However, most of the time, experimenters who drive flybacks do not use 
any of the original primary windings, but instead just thread 5-10 new 
turns of 18 Ga wire through the core opening to make a new primary, and 
then just ground one of the bottom pins for the secondary.
