Does it matter or do both the primary and secondary windings have to match
(i.e. both CW or both CCW)? What if they are not in the same direction?
I haven't gotten my secondary winding started yet as I may purchase one. I
don't want to start my primary and find out I have it in the wrong
direction.
It doesn't make any difference.
It just changes the relative polarity of the topload vs the primary, but
since you're charging the primary cap with alternating positive and
negative voltage (relative to "ground") the polarity of the top load
already changes.
